Should I fill in these holes?

If you want to cover them so stuff doesn't drop down the holes since they are in the bottom of the cabinet you could make some covers that would fit the pipes a bit tighter and drop them down over the pipes before you put any fittings on them. Use the closest hole saw to the drain pipe you can find and cut a piece of thin (luan) plywood about 3x3 and use the hole saw to cut a hole in the middle. For the supply lines you can probably find an escutcheon to cover the holes. You may even be able to find one for the waste line and save making it. I would only foam it if you were trying to keep cold air out. Coming up through the floor I would do that before I put the cabinet in.
