holes in basement foundation?

I have 3 holes in my basement foundation. The smallest one makes sense because its just a pipe and that is were we drain our washer water. The other 2 bigger ones dont make sense. Right now they are full of mud but normally they have water in them. Does anyone know what these are for? IS this something that is dangerous radon wise or in any other way. Also can I clean them up and then fill them in with some concrete or gravel or something?

Sorry, but I didn't find the pictures helpful at all. They're fuzzy and i can't tell what's really horizontal and what's vertical. You might want to start a fresh thread with new pics. Include a wide shot so we have some perspective.
 
You're in Maine and it's an old house so I would guess for an old septic system.
