Well, I would have like to have seen the area, prior to all the mastic having spread.
Were it I, I'd see if somebody sells those or similar 3 tab 235lb felt shingles, remove the shingles and roof-jack and repair and replace the roofing.
It sounds like you've taken some good initial steps by sealing around the vent and adding a Perma Boot. If the leak persists, it could be coming from other areas such as damaged shingles, flashing, or even around chimney seals if you have one. There is a you-tube video, "how to shingle around roof top flashings," that is descriptive of the proper method of addressing roof-jacks.
In my practice I've not used ABS roof-jacks, and have consistently used only FHA roof-jacks, also I've never left nails exposed visit for more. The roofing material in the video, while being asphalt, are known as architectural, while yours appear to be just 3 tab, so the nailing is a bit different.
