T1-11 siding and wooden deck

The T1-11 siding on the deck(wooden) side of my house has water damage on the bottom. How do I prevent this from happening again? Is there a minimum distance the siding should be from the deck surface? Can I cut out the damaged wood and cover(caulk and paint) that area with cedar trim installed horizontal to the siding(this trim piece would rest on the deck.

Yes, cut the bad out of the bottom, install a Z flashing, then install your trim of choice. I prefer PVC trim. It won't rot in direct contact with moisture. The flashing is available at most big box stores where they sell roofing supplies.
 
Please post a picture of what your dealing with so we can see what your seeing.
The siding should not have been within 6" of any solid surface or grade.
If they attached the ledger to the T-111 instead of making it a free standing deck that's A 100% sure way to have the siding rot out.
