Hey so we are redoing our kitchen and removed a peninsula of cabinets. Underneath those cabinets is just concrete subfloor and a old vent (that was previously covered). We need to cover these areas to make them level. Best way to do this?

Just remove the cut tile, thinset, tile and grout.
 
matching the existing tile may be difficult or impossible. You may have to settle for a near match or something "artistic" :)rolleyes:) to fit in that spot.
Looks like you have another spot with missing tile by the stove. Maybe pull up the tile in between and set in a contrasting color in that whole cooking corner, or just a stripe of color to tie the two missing sections together.
Try to find out where that vent hole goes. A heating duct, a downdraft vent or a plumbing setup. If you can't use it, secure something over the surface so you can tile over it safely.
