Every now and then, my upstairs toilet makes a rumbling sound when it flushes. Not always, but it does it often enough to annoy me.

The other fixtures in that bathroom do not make noises and drain normal. The rest of the fixtures in the house, including a second toilet in the basement also do not make that noise.

Any idea what it could be?
 
Could be, why they are sometimes referred to as "thunder mugs".
 
Noise is caused by vibration. So something is vibrating to cause the noise. I recommend taking the lid off the tank, flushing the toilet, and then just watching and listening. You will probably see where the noise is coming from and you can replace that part. I work as a handyman, and that almost always works for me.
 
In my opinion, you have to call plumber to detect the origin of noise in the toilet and let them fix this problem in an efficient way.

When is the noise. While refilling? Does it happen when its not been used for a while? Is it at the end of the refilling process?
 
Don't always blame the toilet, it is refilling at the same time so it could be loose supply line in the wall too.

It could be the fill valve or the shut off on the wall. I have never had a supply make noise.
